Yes, you can.
Open 2 charts and run EA for each set on its own chart.
Remember to set different "Expert Ids" for sets running on the same symbol.

Wht if EA has DD on both the charts isn't it a big risk? Or EA would be able to deal with it.
It depends on your settings only.
You can use very aggressive set on single chart and blow up your account or use very conservative sets on 10 different charts and have only 20% DD.
You'll be able to test several set-files simultaneously with a multi-set version of EA.
